I wish we could temporally delete variables or objects without Construct automatically removing references. It's a great feature but it would be nice to be able to disable it if needed.

What would an expression using a deleted variable evaluate to? The question is impossible to answer, so it can't be supported.
I think what OP meant is - instead of deleting the entire events/actions, keep them, and highlight indicating that there is an error. Then you can review these events and fix them.
